Most participants had virus that did not have amino acid substitutions differing between timepoints; however, Participants 05 and 12 showed several amino acid substitutions gained (a positive proportion) and several lost (a negative proportion) over time at the dominant level. Participants 01, 07 and 16 showed amino acid substitutions at the minor variant level. Colours denote proteins. Filtered at a coverage of 20X, and minor variants with a coverage of 3X; gaps across the genome reflect coverage below this threshold or variants below this threshold
